If a Toyota key is reprogrammed does it change the way a stolen key works?

I had a secondary Toyota key stolen. If I get my original key re-programmed will the secondary key still work? What do I need to do to keep the stolen key from working with my car?|||To be 100% secure you may have to change the whole locking system i.e. security device, immobiliser, door and boot lock and lastly the ignition lock. Seriously speaking can you afford it when Toyota is charging 拢180 simply to make out a duplicate key, what to talk about changing the whole system simply to deactivate the stolen key?
